Is Molly Andy's half sister?
Molly is Andy's younger sister. She appears as a 1-year-old baby in Toy Story and as a 2-year-old in Toy Story 2, where she is voiced by Hannah Unkrich. She appears again in Toy Story 3 as a preteen at age 12, where she is voiced by Beatrice Miller, and as a 6-year-old in the flashbacks in Toy Story 4.
Negroni claims that toy owner Andy's mom is also Emily, the original owner of cowgirl Jessie. In "Toy Story 2," sheriff Woody meets Jessie, who in the heartbreaking song "When She Loved Me," tells of being abandoned by Emily, who grew up and shifted her interests from horses and dolls to nail polish and boys.
In Toy Story 2, his mom (whom we only know as Ms. Davis) mentions that Woody is an old family toy. Remember that Woody doesn't recall that he's a collector's item, a toy made in the 1950s.
In the Toy Story series, Andy lives with his little sister, Molly, and their mom. Though he never appeared in the 2013 and 2014 Toy Story holiday specials, he was mentioned in them.

How does Andy know Jessie's name?
In Toy Story 2, Andy names Jessie "Bazooka Jane". But in Toy Story 3, when Andy introduces Bonnie to her, he calls her by her real name. It is unknown how Andy learned her real name, but it is possible that he found out about Woody's Roundup and learned her name.
We all know that Pixar loves to use easter eggs to tie their films together, be they past or present. And the Toy Story saga isn't the first time that Boo has found a connection to a character from the series. In Monster's Inc., Boo had her own Jessie doll she tried to show to Sully before he left for good.

Because Bonnie did not view Woody as her favorite toy like Andy did. The interests and perspectives of children change over time as they grow older. While Bonnie may have loved playing with Woody when she was still in daycare, she grew older and began playing with other toys over him.
